Can I add a connection to a VA booking?

I expect that I cannot but can I add connecting flights to Belfast to a booking I have already made for a LHR-EWR return in May. I ask because I am considering changing the return time on the flights I have already booked with BMI on a separate PNR and the change fee is more than the fare element of the original domestic booking.
If I am going to rebook I would rather be on the same PNR and gain the benefits of checked through luggage if VS2 is in late.

No, you can't. You can book the flight through Virgin but they won't add it to your existing booking, which would gain you the extra security and benefits. I tried to do the same thing last year and it just isn't possible.

I have been able to do this for one if my customers, it is a complete pain though and we have to get special authorisations and generally most agents won't even try.

You have to do it at Virgin's negotiated add-on rates which is often more than you can get for the flight direct from the other airline but you get the extra benefits. Virgin also obviously have put a little mark up on the price they get from the other airline so they do make a little extra money and that is why they are usually happy to do it in the end. It does have to be done on agent fares though instead of the published i.e. VS.com or call centre fares.

In the past I remember (in my agent days) using Worldspan (airline booking system) to add information to bookings showing connecting flights.

It didn't guarantee a connection as such, but would allow the flight closures team to see where a customer was flying from or connecting to...
