Why was there a significant cost increase almost double to fly VS to Cape Town in September 2013 ? I know it was via Johannesburg.
I booked BA business at nearly half the cost - Why ?

Presumably because all the seats in the lowest fare bucket have sold out, and the price you're seeing is for the next fare bucket up (which is more flexible).

Not convinced - at nearly £6K return - not flexible fair
I was flexible but the prices were not

It all comes down to what Virgin think they can sell their seats at. If they have no problems selling seats at the price they want then good for them, you don't have to book with them if there are cheaper options available to you.
