Flying Orlando to Manchester via Atlanta for the first time do I check in with Delta as my first flight is with them or at the Virgin Atlantic desk as my flight was booked with them and my last flight Atlanta to Manchester is with Virgin Atlantic?

You'll need to go to the Delta desks at Orlando as they are the ones operating your first flight. They'll issue the boarding passes for both of your flights and check your bags all the way to MAN.
