Whilst the end of the VTEC franchise was announced several weeks ago (LNER take over the East coast service from June 21st), nothing was mentioned at the time regarding what would happen with Flying Club miles earnings (or spending).

It's now official, as of June 21st, Flying Club miles can now longer be earned (or spent) on VTEC routes as I just received an email from VTEC today:

From 21 June, when we hand over our website to LNER, it will unfortunately no longer be possible to collect Virgin Atlantic Flying Club miles on your bookings.

As one of our regular Flying Club miles collectors, we really appreciate that this isn’t good news for you. For more information, please visit the Virgin Atlantic Flying Club page.

Rest assured that the team at LNER will continue to look for opportunities to improve your customer experience in the future. Train services will run as normal, all tickets will continue to be accepted across the route, and you’ll receive the same high-quality service you’re used to.

Take care,

The Virgin Trains East Coast team

This doesn't effect the Virgin Trains West Coast services in any way as that is carrying on a normal as that is a separate franchise and you can still carry on earning Flying Miles on those train journeys.
