Having changed to an extra leg room seat in EWR recently for a return to London, I felt it was worth the payment.

Many of the destinations I travel to work will pay for PE, but not to the US East coeat. So I will try to get the extra leg room seats again on that route.

To do this should I still check in online or at the kiosak and then pay for the upgrade at the desk, or is it bext not to check in in advance and just go the desk?

I would still do OLCI, that way you get a seat that you are happy with, just in case aren't any extra leg room seats available when you get to the airport. It is still easy enough to change to an extra leg room seat at the airport, so no issue there.

I echo Neil's advice.

Whether you want an extra leg room seat or to try and upgrade at the airport it is still worth doing OLCI in case you can't get the seat or upgrade.

As least you will have a seat that you were (initially) happy with.
