You've gotten the highlights, I guess this comes straight from the "I'm there three times a year for work" school of suggestions, but if you want to try something a bit different and "museum"-y, this place is interesting:

South Boston has a ton of interesting places to eat and drink at these days, but is a bit out of the way for me typically. I've recently enjoyed this place in Cambridge:

They have been under renovation but should be opening again soon. Mass Av from Harvard to Porter Square is a haven of places, to be honest, just pick what you fancy. Boston's a fun town, one of my fave places to visit, you will want to go back.
