I am planning a New York trip in PE in September, as there seem some good prices for that time of the year.

The most likely return will be on a Monday on VS46 from JFK to LHR. Is this a Virgin operated flight as opposed to a Contenental code share? I assuem so as I thought the Code share flight numbers were higher number flights. I didn't see any high number flights on the VS website - do they still codeshare on this route?

Also the VS website shows this flight being operated by a 747-400. Many of the JFK flights have gone over to A346's. However being a 747 will be good as I will be travelling with someone who has never travelled on a 747 and keen to do that. Does it often get substituted to an A346?

yes the VS46 is a Virgin flight and yes they still codeshare.

The 45/46 is invariably a 747 so you should be ok but you never know what might operate dur to any given circmstances. Check the schedules in the 'toolbox' for what aircraft has flown in he past.

VS45/46 are probably the most popular flights on the VS route to New York and they are generally on the 747-400. The other flights are on the A346s

They usually are 747s, though they have been known to be subbed, as they were recently when our parents flew back from NYC. Luckily they got to fly UC upstairs on the way out :)

If there is a sub, you will know 4/6 weeks out, which might be cutting it close for the better PE fare, given how popular that cabin is.

Yes looking at the timing I did wonder if those two were the busier ones. I do like travelling on a 747 I agree, though the A346 is so quiet in comparion. So actually for an overnight flight an A346 can be good if you plan to sleep.
